An error-eliminating fix overcomes big problem in '3rd-gen' genome sequencing

ScienceDaily (July 1, 2012) ? A quantitative biologist at Cold Spring Harbor Laboratory (CSHL) and collaborators have published results of experiments that demonstrate the power of so-called single-molecule sequencing, which was recently introduced but whose use has so far been limited by technical issues.

The team, led by CSHL Assistant Professor Michael Schatz and Adam Phillippy and Sergey Koren of the National Biodefense Analysis and Countermeasures Center and the University of Maryland (UMD), has developed a software package that corrects a serious problem inherent in the newest sequencing technology: the fact that every fifth or sixth DNA "letter" it generates is incorrect. The high error rate is the flip side of the new method's chief virtue: it generates much longer genome "reads" than other technologies currently used, up to 100 times longer, and thus can provide a much more complete picture of genome structure than can be obtained with current, "2^nd-gen" sequencing technology.

Using mathematical algorithms, Schatz and the team have preserved the great advantage of the "3^rd-gen" method while all but eliminating its chief flaw. They have reduced the error rate from about 15% or greater to less than one-tenth of one percent. This mathematical "fix" -- which has been published in open-source code to the World Wide Web -- greatly increases the practical utility of 3^rd-gen sequencing for the entire biomedical research community. The team demonstrates the breadth of potential applications of single-molecule sequencing by applying their fix to sequencing tasks ranging from the tiny bacteriophage virus at one end of the difficulty scale to the large and vastly more complex genome of the parrot, at the other. The parrot genome is more than a third the size of the human genome and is published online July 1 with the team's paper in Nature Biotechnology. The parrot sequence is "far superior to that of any previously sequenced bird genome," Schatz says.

To understand why it is better is to appreciate the advantages of 3^rd-gen sequencing. The main advantage has to do with the average length of each "read" (i.e., genome segments read by a sequencer). The individual sequences are assembled into "contigs" -- shorthand for contiguous sequences -- much the way pieces in a jigsaw puzzle are assembled. In currently used 2^nd-gen technology, the contigs are very small, and are massively redundant. A "consensus" version of each segment, representing the results of many layered reads, tends to be extremely accurate. But the small size of puzzle pieces prevents accurate assembly of certain genome portions, like those containing long repetitive sequences.

Obtaining superior versions of complete genomes was the objective that motivated Schatz and his collaborators, who also include HHMI Investigator Erich D. Jarvis of Duke University and CSHL Professor W. Richard McCombie, a sequencing pioneer, among others.

Combining the best of both generations

With single-molecule sequencing, the assembled contigs are much longer -- affording a much better picture of relatively larger genome segments, including those occupied by lengthy repeats. This is what Schatz and his team wanted to preserve, while at the same time boosting the error-free rate. They did so by effectively taking the best of both 2^nd- and 3^rd-gen technologies.

"We call our approach 'hybrid error correction,'" Schatz explains.

The team's major insight was to take advantage of the long-read data offered by a 3^rd-gen machine like that used in their experiments, a Pacific Biosciences RS sequencer, and mixing in highly accurate short reads obtained from a separate 2^nd-gen sequencer. The two data types were run through an open-source genome assembly program called Celera Assembler to generate a clean final assembly that has proven 99.9% error-free and composed of contigs whose median size is at least double that obtainable with 2^nd-gen "short-read" sequencers. Contig sizes are expected to increase appreciably in subsequent iterations of the hybrid approach as single molecule long-read sequencing improves.

High-quality genome assemblies are especially important for genome annotation and comparative genome analyses. Many microbial genome analyses depend on finished genomes, but their cost is prohibitive using older technologies. High-quality analysis of the genomes of higher organisms depends upon continuous sequences that capture long stretches of DNA that spell out genes. Discoveries in recent years of spontaneously occurring structural changes in genomes called copy number variations -- such as those made by CSHL Professor Mike Wigler and his team in their research on schizophrenia and autism -- make clear the importance of being able to obtain clean and accurate pictures of the entire genomes of affected individuals.

With hybrid error correction, Schatz and his colleagues have "demonstrated that high error rates associated with long reads need not be a barrier to genome assembly," he summarizes. "High-error long reads can be efficiently assembled in combination with complementary short reads to produce assemblies not previously possible."

SPARTA, Ky. (AP) ? On his very first practice lap at Kentucky Speedway on Friday, Brad Keselowski wrecked his best car.

What could have been a devastating blow, ended up being a curious blessing.

Driving his backup, Keselowski raced to his series-leading third victory of the year Saturday night, grabbing the lead with 55 laps remaining and holding off all challengers in the NASCAR Sprint Cup race at Kentucky Speedway.

"It wasn't the newest car we got, but it runs," Keselowski said.

The 28-year-old from Rochester Hills, Mich., picked up his seventh win in his five years on the circuit. He won earlier this year at Bristol and Talladega. He gave all the credit for the latest victory to his team.

"They put together a backup car from last year in 100-degree heat in one hour's time to get me back on the track," he marveled.

Kasey Kahne rode a late surge to second place, 4.399 seconds back of the winner.

So well was Keselowski running that Kahne, despite his fast finish, knew he needed help to catch him.

"I just hoped he'd run out of gas," Kahne said, grinning. "No way I was catching him. We had stopped (for a fill-up) and I was hoping he'd shut down."

Keselowski had just enough fuel to finish.

Crew chief Paul Wolfe called the quick turnaround in cars "probably the toughest weekend our team has ever had up to this point."

"I'm just really proud of everybody on this team, to pull out a backup car after having that crash on the first lap on the track just says a lot about all these guys," he said. "To be able to have a backup car that is capable of winning a race says a lot."

While registering his 16th career top-five finish in the 267-lap race, Keselowski, who led for 68 total laps, ended a lull over the past four starts where he had failed to crack the top 10.

He was driving his backup car after slamming the right side of his top car into the wall in the wake of a collision with Juan Pablo Montoya during practice Friday.

He admitted that he felt he had been "pushed around" by Montoya on the practice lap and reacted angrily. He hinted that maybe he channeled that anger into the big race.

Denny Hamlin was third, Dale Earnhardt Jr. fourth and Jeff Gordon fifth. Hamlin announced a new agreement with Joe Gibbs Racing on his Twitter account just before the start.

"It's a great day," he said. "When you know you're locked in where you're going to race for really long time, it's a good feeling. Those guys (at JGR) have given me a championship-caliber racing team."

A year after severe traffic congestion resulted in thousands of angry fans, there were few glitches after the track and government officials widened ramps and roads and added 20,000 parking spaces.

Defending champion Kyle Busch dominated for most of the first half of the race before he bumped into the wall and a broken shock absorber dropped him off the pace.

"We salvaged a heck of a finish for what all we had to go through," said Busch, who ended up 10th.

With an uncharacteristic white paint job on his Chevrolet, pole-sitter and five-time Cup champ Jimmie Johnson led at the 200-lap mark but fell back all the way to 11th due to a flat tire. He rebounded to sixth.

"Up front in clean air that thing was blistering fast," he said of his car. "I got back in traffic and just couldn't go anywhere."

Matt Kenseth, in action for the first time since announcing that he was leaving Roush Fenway Racing after the season, surged late to place seventh. Rounding out the top 10 were Martin Truex Jr., A.J. Allmendinger and Busch.

Kenseth maintained his lead in the season point standings by 11 points over Earnhardt. Keselowski is 10th.

Suddenly, Keselowski was getting questions about whether he might be able to make a run at the season title.

"We just have to keep winning," he said.

Canada Strengthens Protection of Canadian Fisheries

CANADA - Fisheries and Oceans Canada is taking the next steps in its new approach to protect recreational, commercial and Aboriginal fisheries and the fish habitat on which they depend.

As a part of this new approach, Keith Ashfield, Minister of Fisheries and Oceans, launched a nationwide public engagement and consultations process to be held throughout the summer and fall to develop the policy and regulatory framework that will support changes to the Fisheries Act adopted by the House of Commons earlier this month.

?Our government values the input, expertise and advice our partners and stakeholders can provide in this process,? said Minister Ashfield.

?The specific protection of Canada?s recreational, commercial and aboriginal fisheries will now be enshrined in law, which is excellent news for fishermen across the country.?

The Government is proposing to move forward with a standards-based and intelligence-led approach to fisheries protection that would allow officials to focus their efforts on high risk projects and on risk-based, targeted enforcement activities.

Through these proposed changes to the Fisheries Act, the Government would strengthen its ability to enforce Fisheries Act authorizations as well as align penalties with the stricter Environmental Enforcement Act for those who break the rules.

The proposed amendments to the Fisheries Act also provide for enhanced partnerships with third parties to enable Canadians to continue to meet the fisheries protection provisions of the Act and enable them to play a greater stewardship role.

Throughout summer and fall 2012, the Department intends to engage First Nations and Aboriginal Groups, the provinces, territories and municipalities, as well as wildlife and conservation groups, municipalities, and associations representing major project developers and landowners in a series of roundtables and meetings.

At the same time, the Department is making changes to its operations that will see it focus on addressing key threats to the productivity of the fisheries, while adopting a more practical, common-sense approach to dealing with lower risk projects that have little or no impact on the productivity of the fisheries.

?Canadians understand that there is a difference between low-risk projects, such as a new dock at the cottage, and high-risk projects, such as a hydro-electric dam or mining operations. Our new rules will reflect this difference and our operations will be adjusted to reflect these rules,? said Minister Ashfield.

Professional departmental staff work with project proponents and monitor their activities on the ground, and they enforce the rules when necessary. Fisheries and Oceans Canada will also continue to benefit from partnerships with Regional Conservation Authorities and provincial governments to assist in conservation efforts and the protection of Canada?s fisheries and the fish habitat on which they depend.

Ballet fans give ABT star Corella a loving sendoff

NEW YORK (AP) ? Let the record reflect that Angel Corella went out spinning.

The American Ballet Theatre star who retired from the company Thursday after an emotional performance of "Swan Lake" was most famous for two things: His whiplash-fast pirouettes and his sunny, buoyant personality. Both were on generous display as he bid farewell to a loving crowd that lavished him with bouquets, cheers, and endless shouts of "Bravo!"

In "Swan Lake," the role of Prince Siegfried doesn't demand a huge amount of dancing. Everyone waits, though, for the coda section of the Black Swan pas de deux, where both Siegfried and Odile suddenly explode into virtuoso turns.

When the 36-year-old Corella let his pirouettes rip ? and they were in fine shape indeed ? it was the moment the crowd had been waiting for. They erupted in joy at seeing vintage Corella, one more time.

Soon after, once Corella's former partners and colleagues had come out, one by one, to offer hugs, bouquets or garlands of flowers, Corella shrugged and decided to do it once again, launching into one final spin on the crowded ABT stage, setting off even more roars of delight.

With all the affection flowing from the crowd, there was an element of sadness, too. Corella looked like he had more years of stellar dancing in him, despite the fact that he hadn't been given enough roles in the past few years; His ardent fans weren't ready to see him go.

But he had also been split for several years between life as an ABT principal and life back in his native Spain, as artistic director and founder of a new classical ballet company, now called Barcelona Ballet. That weight of that responsibility had led him to finally decide, a few months ago, that it was time to choose.

No doubt many in the crowd would have loved to have seen Corella do another Basilio in "Don Quixote" (ABT did not perform that ballet this spring), or another Romeo, or another Ali the Slave in "Le Corsaire." But "Swan Lake" had already been scheduled with one of his favorite longtime partners, Paloma Herrera, and he decided it was the appropriate vehicle for his farewell.

As for Herrera, she seemed emotional all night long in her portrayal of Odette/Odile, as if she was thinking that not only Siegfried but Corella himself would soon be out of her grasp. At the end, she was visibly teary as she became the first of many fellow dancers to proffer her partner a bouquet and a hug.

Among them was Julie Kent with her two young children; Gillian Murphy, Xiomara Reyes, Marcelo Gomes, David Hallberg, Herman Cornejo, Ethan Steifel, who retires himself next week, and Corella's sister, Carmen, a former ABT dancer who is now a principal with Barcelona Ballet.

Corella now will devote himself full-time to that company, which is suffering from the economic crisis in Europe. His fans can only wish that company the best ? and hope that Corella himself will continue dancing for at least a few more years. He said in an interview this week that Thursday's "Swan Lake" would be his last full-length ballet. But we can still hope to see him dance shorter works with his own company, which has appeared twice at New York City Center, and is expected to return.

But that may be cold comfort for some fans. Even after the house lights went up Thursday after all those curtain calls, and much of the audience had filed out, a large core of faithful remained to call Corella back yet again.

Returning, he smiled and waved and touched his heart, and gestured that they should maybe finally go home.

"No!" a few of them shouted back. They weren't quite ready.
